ÛÛ² High throughput gene expression analysis is becoming more ÛÛ²
ÛÛ² and more important in many areas of biomedical research. ÛÛ²
ÛÛ² cDNA microarray technology is one very promising approach ÛÛ²
ÛÛ² for high throughput analysis and gives the opportunity to ÛÛ²
ÛÛ² study gene expression patterns on a genomic scale. ÛÛ²
ÛÛ² Thousands or even tens of thousands of genes can be ÛÛ²
ÛÛ² spotted on a microscope slide and relative expression ÛÛ²
ÛÛ² levels of each gene can be determined by measuring the ÛÛ²
ÛÛ² fluorescence intensity of labeled mRNA hybridized to the ÛÛ²
ÛÛ² arrays. Hence, microarrays can be used to identify ÛÛ²
ÛÛ² differentially expressed genes in two samples on a large ÛÛ²
ÛÛ² scale. ÛÛ²
ÛÛ² ÛÛ²
ÛÛ² Beyond simple discrimination of differentially expressed ÛÛ²
ÛÛ² genes, functional annotation (guilt-by-association) or ÛÛ²
ÛÛ² diagnostic classification requires the clustering of genes ÛÛ²
ÛÛ² from multiple experiments into groups with similar ÛÛ²
ÛÛ² expression patterns. Several clustering techniques were ÛÛ²
ÛÛ² recently developed and applied to analyze microarray data. ÛÛ²
ÛÛ² ÛÛ²
ÛÛ² We have developed a platform independent Java package of ÛÛ²
ÛÛ² tools to simultaneously visualize and analyze a whole set ÛÛ²
ÛÛ² of gene expression experiments. After reading the data ÛÛ²
ÛÛ² from flat files several graphical representations of ÛÛ²
ÛÛ² hybridizations can be generated, showing a matrix of ÛÛ²
ÛÛ² experiments and genes, where multiple experiments and ÛÛ²
ÛÛ² genes can be easily compared with each other. Fluorescence ÛÛ²
ÛÛ² ratios can be normalized in several ways to gain a best ÛÛ²
ÛÛ² possible representation of the data for further ÛÛ²
ÛÛ² statistical analysis. ÛÛ²
ÛÛ² ÛÛ²
ÛÛ² We have implemented hierarchical and non hierarchical ÛÛ²
ÛÛ² algorithms to identify similar expressed genes and ÛÛ²
ÛÛ² expression patterns, including: 1) hierarchical ÛÛ²
ÛÛ² clustering, 2) k-means, 3) self organizing maps, 4) ÛÛ²
ÛÛ² principal component analysis, and 5) support vector ÛÛ²
ÛÛ² machines. More than 10 different kinds of similarity ÛÛ²
ÛÛ² distance measurements have been implemented, ranging from ÛÛ²
ÛÛ² simple Pearson correlation to more sophisticated ÛÛ²
ÛÛ² approaches like mutual information. Moreover, it is ÛÛ²
ÛÛ² possible to map gene expression data onto chromosomal ÛÛ²
ÛÛ² sequences. The flexibility, variety of analysis tools and ÛÛ²
ÛÛ² data visualizations, as well as the free availability to ÛÛ²
ÛÛ² the research community makes this software suite a ÛÛ²
